Here is my .02!
I have had 2 jeeps before this one with short arm lifts. They are cheaper and easier to install but that is about it! I have a long arm on this jeep and it is much better than any lshort arm lift that I've ever had. If you have the money go with the Long arm you wont be disappointed.

And yes, a short arm lift uses stock mounting locations. And adding on to wv4x4's comments.... Long arms ride sooooo much better on the road. If your LJ is your DD, then you might want to consider that. With the LJ though, I'm actually considering a shorter,(3"+), SA kit. All the LA kits, (minus the Nth Degree, Claytons, & the Teraflex LCG), replace the stock t-case skid with a new skid & it usually is bolted to a frame mount that the skid bolts too and so do the long arms. RE, Full Traction, Fabtech, all have skids that hang very low. I think with a low SA lift, and a TT, you would be in some cases, in better shape that some LA lifts. (while off-road) But, the fact of the matter is, that LA kits make the CA angles much less severe on 4"+ suspension lifts, and therefore the ride benefits greatly over a 4"+ SA lift. just my $.02

At 12.5 your backspacing should be around 4.5. The LCA is definitely the first thing you'll rub on, as everyone with 12.5 width rubs on them. You may need a couple of washers on the steering stops or some wheel spacers may fix the problem there.
